I keep getting the message in chat, "AutoCombatLogger: Enabling combat logging" and the minimap icon keeps toggling between the checkmark and x. This happened during LFR runs.

It does not appear to mess up the logs though, or maybe once combat starts it stops toggling. My uploaded logs appear to be fine. Could it be just a visual/text bug?

That is weird.  The addon prints that message when it decides to enable logging.  That shouldn't happen that often.  When you enter a zone, change difficulty, etc. it will re-evaluate it.  Did the messages occur after someone joined or left the raid group?  Perhaps the game client now sends updates every time that occurs.  You are just seeing multiple because an event made triggered the check again.

If it is an issue, I could consider not sending the message to chat when logging is already enabled.

I think that's exactly what it is. I get a whole bunch of messages right when I join an LFR raid. Then when a few more people trickle in later, I get a few more messages.

Ok, I'll try to see if I can clean up the messages.  It sounds like it is doing the correct thing but it is just verbose.
